I agree with Joe, the fan shroud does not have mounting holes on both sides. The bottom of the shroud is designed to fit into clips on the radiator support.

I also agree to double check your engine mount perches and trans mount/trans cross member. If any of it is incorrect, it will cause your problem. How is the angle of the drive train? Looking at your photo, I would try shimming the trans mount to change the angle. This would pull the bottom of the fan away from the shroud and push the top of the fan a little more into the shroud. Simple to try and see what happens.
