I also agree to double check your engine mount perches and trans mount/trans cross member. If any of it is incorrect, it will cause your problem. How is the angle of the drive train? Looking at your photo, I would try shimming the trans mount to change the angle. This would pull the bottom of the fan away from the shroud and push the top of the fan a little more into the shroud. Simple to try and see what happens.

You guys are right the bolt pattern wouldn't allow the shroud to be put in upside down. Snapped a pick of my factory fan shroud. But the bottom dose use jclips and sheet metal screws to keep it in place, like the top.
