Height Difference

So I lowered my truck years ago and never took any measurements before or after lowering it. I decided to swap some suspension components and lower it about an inch more. I took some measurements and saw that the passenger side sits about an inch higher in the front and the rear. I swapped the suspension components and it still sits an inch higher. Anyone else run into this problem? What might be causing it?
I also searched the forums and didn't see anything on this. If there are any old threads out there please point me to them. Thanks
I have replaced all of the bushings (body and suspension) and I have DJM tubular control arms, chopped springs, rear flipped with new welded perches with 1 inch lowering shackles, cal trac bars and I removed the helper spring.
