Door help

Was working on my truck project tonight. My passenger door fits awfully. The top of the vent window hits the window frame, the top/back of the door is gapped, space is even across the top and bottom of the door, but the rear lower corner is tight and the body lines are 1/4" lower then the ones on the cab. If I raise the door to meet the body lines, i lift the door into the gutter. If I move it back to clear the vent window, I hit the lower rear corner. If I tip the door to fit the front and back, the upper and lower edges are crooked.

Any ideas? I'm thinking I'll have to shave part of the door at the vent window for clearance, then cut the cab to even out the rear gap. Not sure what to do about the body lines.
