Punched Holes in Tranny Hump

My '64 Fenderside has two punched holes in the upper portion of the transmission hump similar to the holes depicted in the attached photo. It seems like i have seen these holes punched in other trucks on this forum. Why would these holes be there? Will I regret patching them?
