Aftermarket A/C-heater ? Help ASAP

I'm getting ready to install the heater hoses and not sure where to install the electronic heater valve. System is classic auto air and the motor is an Ls1. Water pump has 3/4 and 5/8 connections. The evaporator connections are both 5/8. Does it matter what hose I connect the valve to on the evaporator? The directions are a little vague. I'm assuming the 5/8 connection on the water pump would go to the heater valve. just not sure if it matters what connection I hook the valve to on the evaporator.
