This is a dumb question so here goes. How does water flow into the intake? Does it wait for the thermostat to open?

Water flows into the intake manifold from the heads, through the thermostat, and back into the radiator.

So it pulls the water from the bottom and spits it back out through the top. And the thermostat allow more water to flow when it opens?

Any hose fitting into the water pump is suction. Pushes into the front of the block and flows from there. When cold the water usually by passes into the heater core. Big blocks have a bypass hose at the intake into the pump.

That's it. Thermostat holds the water in the engine until it reaches the set temperature of the thermostat.
