Did you leave the the cam and crank gear at 6 and 12? Were the dots aligned? If so they should be at 12 and 12 to be at TDC compression stroke #1 cylinder. I also made that mistake a few years back. I know alot of people have mentioned this but mine had the same symptoms when I did mine wrong.

And the timing marks were right, I put a gear drive in it...and fought getting the damn teeth lined up for about 5 minutes. So I checked it about every 10 seconds to make sure I didnt move it.
