Engine problems after body shop?

I just got my truck back from the body shop. Now it misfires quite a lot, mainly after stopping and in 1st gear. Its a really muffled "pufpufpuf".Eevery once in a while I hear a slap noise and It'll almost die. Suggestions? its got new plugs and wires from last year.

this also happens more when the engine is cold and it doesn't completely stop when its warmed up

Carb or FI? Mine will puff back through the carb slightly sometimes. I think I need to fine tune the choke settings and possibly tweek the timing a degree or two. Of course fuel injection would not have choke issues.

If they did anything around the engine area, they might have knocked a few plug wires loose and installed them back in the wrong order. Or pulled loose a vacuum hose or two.
