The only way that timing would cause run-on is if it is retarded enough that you had to crank the idle speed up. So, yes, make sure that the timing is correct. Did you change anything except the transmission? It's possible that you could have a bit too much tension on the detent cable and it could be cracking the throttle a bit. That is an easy check.
