Header gasket
I have heard regular stock exhuast manifold gaskets work better than most header gaskets. Is that true? And if so do they mean just the ones you get from napa and such?

Part two of question. I installed my headers over the weekend and used the gaskets that came with it I think I may have installed them with the wrong side to the head only reason I say that is by the flange they stick out on the bottom of the flange and I think if I flippped them they would be right behind the flange. does it matter? The holes all line up fine. Will it matter or are the reversable?

Shouldn't matter as long as the ports line up. All the header gaskets I've ever used and seen are made the same front to back. Long as everything lines up, you should be fine. After a few heating and cooling cycles, check and tighten any bolts that loosen up. They will loosen as the gasket goes through movement from expanding and compressing.
